Abstract
Disclosed herein is a method of evaluating the fecal microbiome of a subject comprising determining a spatial characterization of the fecal microbiome.

A method of evaluating the fecal microbiome of a subject, said method comprising determining a spatial characterization of the fecal microbiome.
A method of identifying fecal microbiome biomarkers for responding to a treatment, said method comprising:
- a) transplanting fecal material from a treatment responder to a laboratory animal;
- b) allowing time for engraftment;
- and c) examining gastrointestinal tissue in said animal for the appearance of spatial markers as compared to control.
