Example implementations relate to deduplication operations in a storage system. An example includes receiving a command to perform housekeeping of a first backup item stored in a persistent storage of a deduplication storage system, and loading a manifest into memory, where the manifest is included in the first backup item. The example also includes loading a container index from the persistent storage into the memory, where the manifest references the container index. The example also includes removing a reference to the manifest from a backreference list in the container index. The example also includes, in response to a determination that the container index is quarantined, determining whether the backreference list in the quarantined container index is empty. The example also includes, in response to a determination that the backreference list in the quarantined container index is empty, deleting the quarantined container index from the persistent storage.
