A method for generating hypotheses from mass spectrometry data using a multi-agent artificial intelligence system includes receiving, via a user interface, mass spectrometry data, research papers, and user instructions. The method includes analyzing, via a data analyst agent, the mass spectrometry data to identify patterns, unexpected findings, and potential contamination. The method includes delegating, via a planner agent, data segments to scientist agents based on the analysis. The method includes generating, via the scientist agents, hypotheses based on the delegated segments. The method includes consolidating, via an accumulator agent, the hypotheses by discarding duplicates. The method includes reviewing, via a literature review agent, literature relevant to each consolidated hypothesis. The method includes evaluating, via a critic agent, the consolidated hypotheses and providing feedback to the data analyst agent for iterative refinement.
