The technical solutions are directed to a spatial and temporal autocalibration of a multi-segment instrument system used in medical procedures. A system can include a processor coupled with memory to receive, from a shape sensor system, pose information related to a tip of a segment of a body of an instrument used to perform a medical procedure. The processor can receive, from a vision system, a video of the medical procedure and detect an out-of-calibration error between one or more frames of the video stream and the pose information. The processor can apply, responsive to detection of the out-of-calibration error during the medical procedure, a compensation matrix to one of the pose information or the video stream to align the pose information with the video stream. The processor can execute an action of the medical procedure using the pose information aligned with the video stream based on the compensation matrix.
