A system includes an elongated flexible medical instrument and a control system. The instrument's location relative to an anatomic structure is determined. Until a collection threshold is reached for a first region of the anatomic structure in which the instrument is located, measurement points for the first region are collected along a measurement path as the instrument traverses passageways in the first region. The first region's collection threshold is reached when the instrument is inserted to a sufficient depth or a sufficient number of measurement points are gathered. A measurement point collection progression for the first region is displayed as the instrument traverses the first region. A measurement point collection completion notification is provided. User instructions to collect measurement points for a second region of the anatomic structure are provided. The collected measurement points for the first and second regions are registered to a model of the anatomic structure.
