Abstract
Provided herein are methods and compositions for preparing nucleic acids in samples that preserve spatial-proximal contiguity information. Samples include, but are not limited to, formalin-fixed paraffin-embedded (FFPE) samples, deeply formalin-fixed samples and samples that comprise protein:cfDNA complexes.
Claims17
1-20. (canceled)
A method for detecting the presence or absence of a chromosome rearrangement in a sample, the method comprising:
- a) selecting a sample comprising formalin-fixed paraffin embedded (FFPE) tumor tissue, wherein one or more genes associated with cancer in the sample comprise no detectable genomic variant associated with cancer when analyzed according to genome-wide sequencing and/or targeted sequencing;
- b) performing a nucleic acid analysis on the selected sample, wherein the analysis comprises a method that preserves spatial-proximal contiguity information;
- and
- c) detecting whether a chromosome rearrangement is present or absent in the selected sample according to the nucleic acid analysis in (b).
1 more element
The method of claim 15, wherein less than 200 ng of DNA is extracted from the sample.
Dependencies are inferred from the claim text.
