A separation system to be positioned in a subsurface formation that includes a multi-bore well, to separate formation fluid into production and nonproduction fluid. The system comprises at least one filtering device to be positioned in an opening of a downhole tubular; a controller to initiate an operation to clean the filtering device; and fluid pumps to pump the production fluid and nonproduction fluid toward the surface, and disposal, respectively. A method comprises separating the formation fluid; filtering at least a portion of solids included in the formation fluid, production fluid, or nonproduction fluid; cleaning the filtering device in response to measuring a parameter value that indicates the filtering device needs cleaning; and pumping the production fluid for delivery to a surface of the multi-bore well, and the nonproduction fluid into a second bore of the multi-bore well for disposal.
