Abstract
Processes to infer stemness, cell lineage, and/or differentiation status are provided. In some instances, single cell RNA sequencing is used to infer a cell's stemness, cell lineage, and/or differentiation status. In some instances, a collection of cells is ordered based on each cell's differentiation status.

(canceled)
A method for cellular analysis, the method comprising:
- obtaining RNA sequence data from members of a plurality of cells;
- estimating a number of transcriptionally active genes in each cell based on the RNA sequence data;
- removing cells having a number of transcriptionally active genes below a predetermined threshold;
- normalizing the number of transcriptionally active genes across cells subsequent to the removing step;
- and
- rank ordering cells based on a normalized number of transcriptionally active genes as a measure of cellular differentiation.

A system comprising a computer processor and resident memory storing instructions that, when executed, cause the processor to
- receive sequencing data of a population of cells;
- calculate a score for each cell based on a number of detected genes in the respective cell;
- adjust the score of each cell based on the scores of transcriptionally similar cells in the population;
- and
- output a differentiation hierarchy based on the adjusted scores.
