A computer-implemented method and system for extracting a subsample of cells from a plurality of cells in a single-cell genomics dataset. The method comprises obtaining a single-cell genomics dataset, generating a cell-cell neighborhood graph, and converting the graph to a dendrogram structure wherein each cell is a leaf node connected through branch point nodes to a root node. The cells are partitioned into clusters using a balanced clustering algorithm that ranks cells by dendrogram depth, aggregates cells upward through branch points subject to an upper bound on cluster size, and merges undersized clusters with their nearest common ancestor clusters subject to a lower bound. At least one seed cell is chosen from each cluster to capture heterogeneity, and a subsample preserving the original manifold is extracted based on the seed cells. The method enables representative downsampling of large-scale single-cell genomics datasets while preserving rare cell types and differentiation trajectories.
