Abstract
The present disclosure provides methods and systems for processing nucleic acid molecules from one or more cells. A cell may be comprised in a cell bead. Processing may comprise uniquely identifying nucleic acid molecules. Nucleic acid molecules may be identified by barcoding. Barcoding may be combinatorial barcoding. Combinatorial barcoding may allow for generation of a large number of barcodes, thereby uniquely identifying nucleic acids from a large number of single cells. Combinatorial barcoding may be performed in successive operations. Successive operations may be performed in partitions.

A method for processing a cell, comprising:
- (a) providing a plurality of cell beads comprising a plurality of template nucleic acid molecules, wherein a cell bead of the plurality of cell beads comprises a template nucleic acid molecule of the plurality of template nucleic acid molecules attached thereto;
- (b) co-partitioning (i) the plurality of cell beads and (ii) a first plurality of nucleic acid barcode molecules comprising a first plurality of barcode sequences into a first plurality of partitions, wherein a partition of the first plurality of partitions comprises the cell bead of the plurality of cell beads and a nucleic acid barcode molecule of the first plurality of nucleic acid barcode molecules;
- (c) in the partition of the first plurality of partitions, using the template nucleic acid molecule and the nucleic acid barcode molecule of the first plurality of nucleic acid barcode molecules to generate a first nucleic acid molecule comprising a sequence of the template nucleic acid molecule or complement thereof and a barcode sequence or complement thereof of the first plurality of barcode sequences, wherein the first nucleic acid molecule is attached to the cell bead;
- (d) pooling the cell bead comprising the first nucleic acid molecule with other cell beads of the plurality of cell beads to provide a pooled plurality of cell beads;
- (e) co-partitioning (i) the pooled plurality of cell beads and (ii) a second plurality of nucleic acid barcode molecules comprising a second plurality of barcode sequences into a second plurality of partitions, wherein a partition of the second plurality of partitions comprises the cell bead of the pooled plurality of cell beads and a nucleic acid barcode molecule of the second plurality of nucleic acid barcode molecules;
- and
- (f) in the partition of the second plurality of partitions, using the first nucleic acid molecule and the nucleic acid barcode molecule of the second plurality of nucleic acid barcode molecules to generate a second nucleic acid molecule comprising (i) the sequence of the template nucleic acid molecule or complement thereof, (ii) the barcode sequence of the first plurality of barcode sequences or complement thereof, and (iii) a barcode sequence or complement thereof of the second plurality of barcode sequences.
