Abstract
The present disclosure provides compositions, methods, systems, and devices for polynucleotide processing and analyte characterization from a single cell. Such polynucleotide processing may be useful for a variety of applications. The compositions, methods, systems, and devices disclosed herein generally describe barcoded oligonucleotides, which can be bound to a bead, such as a gel bead, useful for characterizing one or more analytes including, for example, protein (e.g., cell surface or intracellular proteins) and chromatin (e.g., accessible chromatin).

A method comprising:
- (a) providing a partition comprising:
- (1) a labeled biological particle comprising:
- (i) a cell labeling molecule comprising a cell labeling moiety and a reporter barcode molecule, wherein the reporter barcode molecule comprises a reporter barcode sequence,
- (ii) a first nucleic acid probe hybridized to a first region of a target nucleic acid sequence and a second nucleic acid probe hybridized to a second region of the target nucleic acid sequence,
- (2) a plurality of partition nucleic acid barcode molecules, wherein a partition nucleic acid barcode molecule of the plurality of partition nucleic acid barcode molecules comprises a partition barcode sequence;
- (b) using a first partition nucleic acid barcode molecule of the plurality of partition nucleic acid barcode molecules and the cell labeling molecule to generate a first barcoded nucleic acid product comprising (1) the partition barcode sequence or a reverse complement thereof and (2) the reporter barcode sequence or a reverse complement thereof;
- and
- (c) using a second partition nucleic acid barcode molecule of the plurality of partition nucleic acid barcode molecules and the first nucleic acid probe or the second nucleic acid probe to generate a second barcoded nucleic acid product comprising (1) the partition barcode sequence or a reverse complement thereof and (2) the target nucleic acid sequence or a reverse complement thereof.
