Abstract
This invention relates to compositions and methods for modifying endogenous LONELY GUY (LOG) nucleic acids in plants, optionally resulting in modified root architecture, improved yield traits and/or increased tolerance/resistance to abiotic stress. The invention further relates to plants produced using the methods and compositions of the invention.
Claims31
A plant or plant part thereof comprising at least one mutation in an endogenous LONELY GUY (LOG) gene encoding a cytokinin activating polypeptide, wherein the cytokinin activating polypeptide is cytokinin riboside 5-monophosphate phosphoribohydrolase polypeptide, wherein the endogenous LOG gene:
- (a) comprises a nucleotide sequence having at least 80% sequence identity to the nucleotide sequence of any one of SEQ ID NOs:72, 73, 79 or 80;
- (b) comprises a region having at least 80% sequence identity to any one of the nucleotide sequences of SEQ ID NOs:75-78, 82-120 or 139-151;
- and/or
- (c) encodes a sequence having at least 80% sequence identity to any one of the amino acid sequences of SEQ ID NO:74 or SEQ ID NO:81.

A method for producing a plant or part thereof comprising at least one cell having a mutation in an endogenous LONELY GUY (LOG) gene, the method comprising
- contacting a target site in the endogenous LOG gene in the plant or plant part with a nuclease comprising a cleavage domain and a nucleic acid binding domain, wherein the nucleic acid binding domain of the nuclease binds to a target site in the endogenous LOG gene, wherein the endogenous LOG gene:
- (a) comprises a nucleotide sequence having at least 80% sequence identity to the nucleotide sequence of any one of SEQ ID NOs:72, 73, 79 or 80;
- (b) comprises a region having at least 80% sequence identity to any one of the nucleotide sequences of SEQ ID NOs:75-78, 82-120 or 139-151;
- and/or
- (c) encodes a sequence having at least 80% sequence identity to any one of the amino acid sequences of SEQ ID NO:74 or SEQ ID NO:81, thereby producing a plant or part thereof comprising at least one cell having a mutation in the endogenous LOG gene.

A guide nucleic acid that binds to a target site in an endogenous gene encoding LONELY GUY (LOG), the endogenous gene:
- (a) comprising a nucleotide sequence having at least 80% sequence identity to the nucleotide sequence of any one of SEQ ID NOs:72, 73, 79 or 80;
- (b) comprising a region having at least 80% sequence identity to any one of the nucleotide sequences of SEQ ID NOs:75-78, 82-120 or 139-151;
- and/or
- (c) encoding a sequence having at least 80% sequence identity to any one of the amino acid sequences of SEQ ID NO:74 or SEQ ID NO:81, optionally wherein the guide nucleic acid comprises a spacer sequence having the nucleotide sequence of any one of SEQ ID NOs:121-124, 138 or 139.

A mutated nucleic acid encoding a cytokinin riboside 5-monophosphate phosphoribohydrolase polypeptide, the mutated nucleic acid comprising a mutation in a cis-regulatory element, optionally wherein the mutation reduces or eliminates negative regulation of the mutated nucleic acid, and/or wherein the mutation results in increased expression of the mutated nucleic acid, optionally wherein the mutated nucleic acid comprises a sequence having at least 90% sequence identity to any one of SEQ ID NOs:125, 127, or 129-136 and/or encodes an amino acid sequence having at least 90% sequence identity to SEQ ID NO:126 or SEQ ID NO:128.
