This disclosure provides for compositions and methods for the use of designed nucleic acid-targeting nucleic acids, Argonautes, and complexes thereof.

A method for modifying a target nucleic acid in a cell comprising:
- (a) contacting said target nucleic acid with a complex comprising a prokaryotic Argonaute and a non-natural nucleic acid-targeting nucleic acid;
- and
- (b) modifying said target nucleic acid.
