A method for determining the genetic data of a target individual, and also the number of instances of chromosomes or segments of chromosomes that are present in the target's genome, based on the imperfect knowledge of the target individual's genetic data, and knowledge of the genetic data of one or more individuals genetically related to the target, the method comprising:
- (i) creating a set of one or more hypotheses about which segments of which chromosomes from the related individual(s) correspond to those segments found in the target individual's genome,
- (ii) creating a set of one or more hypotheses about the number of a given chromosomal segment present in the genome of the target,
- (iii) measuring the amount of genetic data for each of the possible alleles at a plurality of loci on the given segment,
- (iv) determining the relative probability of each of the hypotheses given the measurements of the target individual's genetic data and of the related individual's genetic data, and
- (v) using the relative probabilities associated with each hypothesis to determine the most likely state of the actual genetic material of the target individual.
