## Abstract

This invention relates generally to the detection of genetic differences among soybeans. More particularly, the invention relates to soybean quantitative trait loci (QTL) for tolerance to protoporphyrinogen oxidase inhibitors, to soybean plants possessing these QTLs, which map to a novel chromosomal region, and to genetic markers that are indicative of phenotypes associated with protoporphyrinogen oxidase inhibitor tolerance. Methods and compositions for use of these markers in genotyping of soybean and selection are also disclosed.

## Claims

### Claim 1

A method of selecting a soybean plant or germplasm with tolerance or improved tolerance to herbicides that inhibit protoporphyrinogen oxidase function, the method comprising:
a) screening a population of soybean plants or germplasm with one or more nucleic acids capable of detecting in a soybean plant or germplasm at least one allele of a marker locus that is associated with tolerance or improved tolerance to herbicides that inhibit protoporphyrinogen oxidase function, wherein the marker locus is localized within a chromosome interval defined by and including markers SATT495 and SATT613 on linkage group L;
b) selecting a soybean plant or germplasm that comprises the at least one allele of the marker locus thereby selecting a soybean plant with tolerance or improved tolerance to herbicides that inhibit protoporphyrinogen oxidase function; and
c) assaying the soybean plant or germplasm or an F1 progeny thereof with one or more herbicides that inhibit protoporphyrinogen oxidase function to determine if the plant, germplasm or progeny exhibits tolerance to herbicides that inhibit protoporphyrinogen oxidase function.

### Claim 2 (depends on 1)

The method of claim 1, wherein the selection occurs as part of further breeding to improve a soybean variety's tolerance to one or more herbicides that inhibit protoporphyrinogen oxidase function.

### Claim 3 (depends on 2)

The method of claim 2, wherein the further breeding is selected from the group consisting of additional crosses with other lines, hybrids, backcrossing, self-crossing, and combinations thereof.

### Claim 4 (depends on 1)

The method of claim 1, wherein the one or more marker locus is selected from the group consisting of Sat_301, SATT446, and P10649C-3 on linkage group L.

### Claim 5

A method of introgressing an herbicide resistance allele into a soybean plant, the method comprising:
a) crossing at least one soybean plant tolerant to one or more herbicides with at least one soybean plant susceptible to said one or more herbicides that inhibit protoporphyrinogen oxidase function in order to form a segregating population;
b) screening the segregating population with one or more nucleic acid markers capable of detecting a marker locus associated with tolerance or improved tolerance to herbicides that inhibit protoporphyrinogen oxidase function, wherein the locus is a marker selected from the group consisting of Sat_301, SATT446, and P10649C-3 on linkage group L; and
c) selecting, if present, one or more soybean plants of the segregating population comprising the detected marker locus.

### Claim 6

A method for selectively controlling weeds in a field containing a crop, said method comprising:
a) screening soybean plants or soybean germplasm with one or more nucleic acids capable of detecting in the soybean plant or germplasm at least one allele of a marker locus that is associated with tolerance or improved tolerance to herbicides that inhibit protoporphyrinogen oxidase function, wherein the marker locus is localized within a chromosome interval defined by and including markers SATT495 and SATT613 on linkage group L;
b) selecting a soybean plant or germplasm that comprises the at least one allele of the marker locus, thereby selecting a soybean plant with tolerance or improved tolerance to herbicides that inhibit protoporphyrinogen oxidase function;
c) planting a field with crop seeds or plants from the soybean plant or germplasm selected in b), wherein the seeds or plants have tolerance to one or more herbicides that inhibit protoporphyrinogen oxidase function; and
d) applying to the crop and weeds in the field a sufficient amount of one or more herbicides that inhibit protoporphyrinogen oxidase function to control the weeds without significantly affecting the crop.

### Claim 7 (depends on 6)

The method of claim 6, wherein the herbicide is selected from the group consisting of diphenylethers, N-phenylpthalamides, pyrimidindiones, oxadiazoles, and triazolinones.

### Claim 8 (depends on 7)

The method of claim 7, wherein the herbicide is selected from the group consisting of sulfentrazone, carfentrazone-ethyl, azafeniden, aciflourfen, lactofen, fomesafen, flumioxazin, flumiclorac-pentyl, oxadiazon, fluthiacet, benzfendizone, butagenacil, saflufenacil, and oxyfluorfen.

### Claim 9 (depends on 6)

The method of claim 6, wherein the one or more herbicides are applied as a pre-emergent herbicide.

### Claim 10 (depends on 6)

The method of claim 6, wherein the one or more marker locus is selected from the group consisting of Sat_301, SATT446, and P10649C-3 on linkage group L.
